Applications on Magnus and Galaxy should not use /tmp as a location to write large temporary files at run time. The reason is that /tmp occupies physical memory rather than disk, so writing to a file on /tmp actually fills up memory. This may result in unpredictable application failure or increased time-to-solution. Most applications with a requirement for temporary files have a configuration option which allows the user to specify an alternative location for temporary files. It is recommended to create a directory in /scratch for this purpose.
